There are a lot of genome information for you to browse, and several tools to search genes, expression etc. More details and introduction of this site are available at "About CGRD" page. Meanwhile, the Tutorials of how to use it are on "Tutorials" page. All pages were tested on Chrome browser(Version 41.0), Firefox browser(Version 37) and Safari browser(Version 7.1). The CGRD is not supported well in low version IE browser. You can try above browsers when CGRD does not work well in your own browser.

Search Overview

In this section, there are several tools for you to search Genome Elements(Gene Entity, Transcript Facotrs, miRNAs etc.) in different cotton genomes. For gene search, the CGRD provides few ways to get the information of gene, including search by gene identifier like Gorai.001G000600, search by genome location like Chr01:234323..345678, search by homologous Arabidopsis thaliana identifier like AT5G24800, search by function description like WRKY, search by GO(Gene Ontology) term identifier like GO:0003700, search by InterPro database identifier like IPR003406, search by SwissProt database identifier like Q2MHE4, search by TrEMBL like A0A061GKV1, search by KEGG Pathway database like ko03010, search by KEGG Orthology like K02907. For Transcription Factors(TFs), searching by TF symbols in several cotton genomes is also available at CGRD. Otherwise, the summary information of TFs in all cotton genomes is provided grouped by symbols. Overall, the ratio of TF numbers in three genomes is approximate equal to 1:1:2. For Transposable Elements(TEs), few of cotton genomes provide TE information, you can use the identifiers to search the full information of TE like Gorai.013GTE000018. Searching by TE classification like LTR and genome location of TE is also a good choice for you. miRNAs and lncRNAs information can be extracted according to the identifier and function annotation. Because of the integrity of genome annotation, only part of cotton genomes provide miRNAs and lncRNAs search. We have executed the OrthoMCL pipeline to get the cluster of proteins in several cotton genomes(Gossypium arboreum BGI-CGP 2014, Gossypium raimondii JGI 2012 and Gossypium barbadense GCGI 2015) and Arabidopsis thaliana. You can type one gene identifier of cotton genome, or gene identifier of Arabidopsis genome, or cluster identifier to get the full members of cluster. Another important function in CGRD is to search and show the expression of gene/isoform in one cotton genome, there are two ways to display the expression, line chart and heatmap with interactive method.
