Meanwhile, the Tutorials of how to use it are on "Tutorials" page. All pages were tested on Chrome browser(Version 41.0), Firefox browser(Version 37) and Safari browser(Version 7.1). The CGRD is not supported well in low version IE browser. You can try above browsers when CGRD does not work well in your own browser.

Synteny Overview

The similarity among different cotton genomes is meaningful for evolution search in cotton genomes. MCScanX program was used to generate the clusters of homologous gene pairs the so called gene collinearity. The synteny blocks are gathered by the gene coordinates in collinearity blocks within MCScanX. Different to the gene collinearity , LAST program was used to find the pairwise alignments at genome level. In detail, 13 pesudo chromosomes of Gossypium arboreum BGI-CGP 2014 and 13 pesudo chromosomes of Gossypium raimondii JGI 2012 were mapped with each other to create the pairwise alignments. The mirror alignments and self alignments were removed. Both the Gossypium microsynteny and Genome pairwise alignments were displayed in Gbrowse_syn.
